First, make sure nessusd is configured to log the whole attack (ie, "log_whole_attack = yes" in nessusd.conf); restart the daemon if you've changed this setting. Second, what port scanners are you using and how have you configured them for these scans? Is there an intervening firewall between nessusd and the targets? Third, have you tried using tcpdump or something similar to see what traffic nessusd is generating when it attacks a target?
