Have you given Nessus credentials for remote registry access on those machines? See <http://www.nessus.org/documentation/nessus_credential_checks.pdf> if you haven't yet done this. If you have, are you including 139 / 445 in your port range? Enabling plugin dependencies? Do you see anything interesting in nessusd.messages or nessusd.dump?
