There's no easy answer to your question - it will depend on what format the report is in, what format you need it in, what tools you have at your disposal, your skill level, etc. On one side, I personally find the NBE output format very flexible and use that. Results are stored on one line and if you're comfortable with writing unix shell scripts / filters, it's trivial to extract results for, say, one or two plugins of interest. On the other, Tenable's Lightning Console (http://www.tenablesecurity.com/products/lightning.shtml) provides a web-based solution for organizing and managing network security information, including Nessus scanners and its reports.
