The nessus CLI client is not in the path that's defined in update-nessusrc. Since Nessus 3.x puts it in "/opt/nessus/bin" by default, you should edit the script and adjust the path.[I actually fixed this a couple of months ago but haven't pushed the change out from my subversion repository yet...
