Look at the material at <http://www.nessus.org/documentation/>, especially the installation / advanced user / client user guides and whitepaper entitled "Nessus Credentials Checks for UNIX and Windows". There's also a book, "Nessus Network Auditing", if you're so inclined. It's a bit dated (from late 2004) but will likely give you a more detailed overview on how Nessus works than the on-line docs.
