The custom policies are either saved in the session itself when you save it (if they are tied to the policy) or stored in ~/Library/ Nessus/Policies.xml if you want to share a policy accross different sessions.

However, there is a buglet in the current version of the GUI which won't save a shared policy until the current session is saved on disk.
