If it's not already, you could try setting "Test SSL based services"
(look under Options, Prefs.,Services) to "All" and rescan. That should
pick up SSL-enabled services on non-standard ports.

You could also try rescanning with thorough_tests enabled. That will
cause Nessus to look for various services on non-standard ports. It can,
though, lead to crashes in services that don't handle invalid /
unexpected data well so use this with caution.

Finally, if you have direct access to any of the targets, use something
like netstat or tcpview to see what processes are actually behind the
open ports.
