Without knowing all about your network there are a lot of 
possibilities. One possibility is that the windows and linux 
boxes being different have different IPs. There may be a historical
reason that the machine being scanned has blocked the linux scanner
(for example, the lin box may always have been a scanner and the admin
blocked rather than patched it) this can be taken care of by randomizing 
the scanning address. Another possibility is that the machines that are
scanning have host based firewalling enabled on one or the other boxes
that skew the results.
