If all you need to do is tweak which plugins are run, look at one of the
update-nessusrc scripts:

The first is something I wrote in Perl; the second is a Python-based
script from Edgeos, although the URL was invalid when I just checked.
Otherwise, if you need to tweak various options, you're better off using
the NessusClient / nessus GUI itself.
