Good. Perhaps they were somehow deleted -- they should have been
included in the initial install.

Yes.
- I did 2 tests by disabling the port scanner plugin family( the 2
plugin were missing then) and later enabling the family. there is no
difference in the results were identical. I'm not sure why this is so.

Perhaps "Consider unscanned ports as closed" was not checked. Perhaps
the configuration retrieves info on ports from the KB... It's hard to
say with the info you've provided.
