You should consider upgrading to 3.0.6 as that may help with some of the issues you're encountering. One of the errors -- "internal_send->os_recv(4): Success" -- suggests that you have a highly-loaded CPU when the scan is running. If that's the case, then Nessus doesn't bother running Nikto against a target.
