well, i'm not sure exactly in what context you are "running nessus" from. If you are referring to running the local checks as someone with higher privileges, then I can say that is how they are designed to run. Most of the information that comes out of them is supposed to be administrator/root level.
If you are talking about running the client as root, then it's not a big deal. i've done it. The server needs to be run as rot, IIRC.
