I mentioned the services.txt file, which Michel quoted here:

"No. default is just the content of Nessus services file."



Based on that, I was thinking the services.txt file is different than
the 'Nessus services file'.



But, at your suggestion, I tried altering the services.txt file,
including stopping and restarting the Nessus service, I rescanned and it
appears to have excluded the port. I put the port back in the
services.txt file and stopped and restarted the service and it's
including that port now.

Part of Michel's message referred to a services.txt file -- I went to
look, I have a copy in the same folder as services.db (C:\Program
Files\Tenable\Nessus\services\) on a Windows installation of Nessus.
It's a plain text file, you should be able to edit out any port you
don't want, and save it.

Port 5000 is listed.
