I should have mentioned that these are external scans. If I do not enable 
pings, Nessus finds them just fine. Some of the hosts missed with TCP ping 
enabled have both port 80 and 443 open.

I've enabled "extended" and running a test. Can you explain what the extended 
option does?

Odd... Are you sure that your installation is correct and raw IP is
working fine with Nessus?

If you are scanning machines on the same physical network, ARP is useful.

Try "extended". It is much slower but it may work if you miss targets.
