To do what?  Stop reading the config files all together?  If you do that
parts of the agent (eg, SNMPv3 support) will break, as parts of the
agent data are stored in persistent storage which is a config file.
Instead, you could set the SNMPCONFPATH to /var/net-snmp which will only
let it read files from there (which is where the persistent storage is).
