No - you're quite correct.

The file 'snmp.conf' is mostly intended for *client-side* applications
and tends to hold things like the default community or SNMPv3 user
settings.   It's mainly used to avoid having to specify everything
on the 'snmpwalk' (or similar) command line.

Anything related to the operation of the agent (like the directives
listed in 'snmpd -H') should indeed go in 'snmpd.conf'
