To answer your second question first: it looks like you've thought it
out quite well and your approach should work.

No, the netsnmp_handler_registration object is not freed by
netsnmp_unregister_handler so I'm not sure why you're getting crashes
when you try to call it.  Unfortunately, it's one of those
hard-to-nail-down problems that will probably require some time in a
debugger to solve.
