Following your steps, I cannot recreate the problems that you are
having.

No that's not correct.  The settings file is saved as 
Your drive:Your Path/CManager/Yourusername/Yourusername.prefs
The data that you entered in part 2 is saved as
Your drive:Your Path/CManager/Yourusername/Yourusername.data

Sometimes things are not saved automatically when you first use CM
(all changes made should be saved just by quitting), try selecting
Save as: from the menu and just ok the file name when it comes up.  It
should be in the format described above.

CM will check the hotlists of the programs you define in the Hotlist
settings when you start CM and re-import the address books or
bookmarks of the programs if they have changed.  I assume
hotlist.stamps is some kind of log or database that is checked to
allow this process to happen.  That's just a guess though.
