Do you recommend we make our graphs taller so they work well in both versions of NetLogo?

Essentially, yes. Many—most?—plots end up looking just fine when they're converted, but, for the ones that don't come out looking great—which I think I've only ever seen happen when the original plot was pretty short in height even JVM NetLogo—the best solution for the near future will be to just resize the plots in JVM NetLogo. And, while I could be convinced otherwise, this seems to me like a not-unreasonable task to make the users responsible for, since it strikes me as something that is very much a matter of personal preference.

Either way, some months down the road, when there's in-browser authoring, this problem will be easier for people to deal with, since they'll then be able to resize the plots directly in the browser. I guess the /ideal/ solution would be that converted plots magically always look good, but that seems unlikely to ever happen. Being able to change it in-browser will be an improvement, and, for now, I suggest that users (when necessary) just change the plot sizes in JVM NetLogo to bring about plot sizes of their liking in NetLogo Web.
