if you're patching .am file, you need autoreconf to regenerate .in file.

If you're using tarball and patch Makefile.am, than your patch won't make any 
difference until you regenerate Makefile.in (with autoreconf).

If you're using svn as your source - autogen.sh will run autoreconf 
automatically.

The second patch in this thread (by Mikhail Efremov) fixes the issue.
