NetworkManager 0.7.x and later can do PPPoE over ethernet, but have the limitation that you'll only get PPPoE and not a local subnet IP address on the underlying ethernet device. That limitation will be fixed in a subsequent version of NetworkManager. You'll want a kernel with PPP & PPPoE support, pppd 2.4.4 or later, and the rp-pppoe package as well. At the moment, you will need to manually create a PPPoE connection in the connection editor, since AFAIK you can't auto-detect PPPoE. Or, you can delete the default "Auto eth0" connection, and create a PPPoE connection to automatically connect with PPPoE.
