It is working properly with your provided file on my Debian jessie
laptop. I am using FSL 5.0.7-4 and atlasquery from fslview 
4.0.1-2~nd80+1.

What happens if you run:

atlasquery -a "Harvard-Oxford Cortical Structural Atlas" -m thresh_zstat1 >> 
foo.txt

(no FSLDIR prefix)

?
