I used to HATE that.
Here's what I did:
I don't let kmail check for my mail.  I use kbiff.
It does the checking.  You can set it NOT to give you any visual notices (that
little box is as annoying as kmail's), but to play a sound (I use the gong
from StarOffice).  When I hear the gong, I click on the little applet on the
panel that kbiff sets up and it automagically launches or wakes kmail to
download the mail.  It's great!!  It never gets in the way, just conveniently
tells me when mail arrives on my server and lets me decide when to use kmail
to actually fetch it.  Give it a try.
