I also did the same setup on a dual HD  and had your same problem. I
realized that I had W2K HD set up as NTFS rather than FAT32.  Once I
went back to FAT32 and reinstalled Mandrake my LILO was find on the
MBR.  I don't know if that was the reason, but it worked for me.
Unfortunately, that requires a clean install on W2K, which I believe
you wish not to do.  

    It should also be noted, that I my version 7.0, in the box there
    is a big yellow piece of paper that says:

                           <<<<< IMPORTANT >>>>
       If you wish to install Mandrake on a machine that already has
       Windows installed, you MUST start the installation process with
       the included bootable FLOPPY DISK.  Although CD#1 is bootable,
       using this CD to start the installation may result in
       corruption of your windows partition.

Maybe this had something to do with the problem you and I
experienced.
