I have three partitions on my system, created with fdisk. There is a primary DOS partition (the C drive), and a secondary DOS partition, which is further divided into two logical partitions (D and E drives). I also left myself some space to install Linux, which got its own partition. This was all on a single disk drive. I'm not sure if you are using two physical drives, based on your mention of "slave" below. There is no reason why Partition Commander could not do all these things, if fdisk can do them.
