In my experience the _really_ dangerous GUI tools are firewall configurators such as GuardDog.* They essentially provide a GUI wrapper to command-line utilities and can wreck things with ridiculous ease; Bastille Linux is much safer as the authors have done the hard work of analysing the task then bypassing all the things that could cause a problem.
