After a disk or partition is formatted with a particular file system - say for instance, ext3 or ReiserFS - anything other than a FAT file system, it cannot just "magically" be transformed into another file system. That being the case, I'll "assume" you've formatted the partition/drive with either ext3 or ReiserFS and upon reboot, the system "thinks" that it is a FAT file system and therefore mounts it wherever it mounts it - and presumably mounts it as a FAT file system - is that more correct to state?
