ext3 file system of course !!!
You can very easily read and write on this file sytem with windows Every thing 
is explained here : http://www.fs-driver.org/index.html
ext3 fs is linux native fs.
You won't have to defragment regularly this b....y FAT32 and you'll recover 
more easily from any crash.
Just be careful not to mount your root (/) partition with windows as this 
virus OS will be able to read every root files (passwords and so on...).
