Anyway the current results go like this:
I kept reading through google results and someone on a forum said it could be related to heat issues. If the HDD gets hot it could cause those errors.. also if the cable is a bit dodgy.
I changed the HDD cable and also opened the case somewhat and took the front faceplate off to (hopefully) allow more air to circulate. It's in one of those really tiny micro cases which has half-height cards in it since it's so small. Hence not a lot of air circulates.
The server is back up and running now, so lets hope it keeps that way.

First thing to try is a "fsck /dev/hdaX", where X is your faulty partition. If
nescessary, let knop repair the system.
Mount and backup (do it while you can, you might not get a second chance!) the
important data there, if this works. After that you can prolly reboot out of
knoppix into the original installed system.
