I am coming in to this thread late, but is there a possibility that some of the packages with the updates published on the Security list may be for packages you *don't* have installed?
Just because some package or other is on the security update list does not mean that you necessarily have the particular package installed. and if you don't, you won't see an update for it in MCC, though you will see the updated package on the mirrors.
Is there any chance you saw packages for apps you didn't have installed, then installed them manually via rpm from the mirrors?
