If the logs are emptied out completely, then there is no proof. A
pausible reason could be given, such as shortage of root file system space.
If you go through a company proxy or firewall then you're nailed.

There is no way to protect your home directory and files from root, but
they may be protected from other users by the simple adjustment of the
permissions and ownerships of files and directories.
Encryption?
In theory it would be possible to mask your activities via encryption,
but it would probably be a difficult thing to achieve with respect to
web browsing histories, etc.
