This is a suggestion and only that but was upgrading from slackware 7.1 to slackware 8.0 and in the read me file it said that the best way to upgrade any part (I'm assuming that would include XWindows) was to remove the the part to be upgraded completely and then install the new version.

Subject: [Newbie]XFree86 config error

I installed XFree86 4.1.0 over an existing 3.3.6 version and bumped into this error as I ran XFree86 -config.

I've looked around but can't seem to find any documentation explaining this error and what I can do about it.  Any suggestions would be appreciated.
