Are you SURE you are running 4.1?
RH7.2 has both 3.3.6 and 4.1 and enable the one or the other depending on your 
hardware (a nice
touch)
run X -version to make sure
man XFree86 will give you all the details as to the order in which the various conf. 
files are
used.
In short 
1. the one you specify in the command line (if you use startx)
2. what you have in your home directory in the case of 4.x.x 
2.1 XF86Config-4 if it exists
2.2 XF86Config
3. what is in /etc/X11 again in the case of 4.x.x
3.1 XF86Config-4 if it exists
2.2 XF86Config
4 what is in /usr/X11R6...etc.

If there is an XF86Config-4 in /etc/X11 and NO XF86Config in your home directory (i.e. 
/root if
you are running as root) then it is pretty likely that you are running 3.3.6 and might 
explain
some of your problems...
