Machine load out:

SuperMicro P6DBU 440BX mobo w/AGP
Dual PII 450 processors
256MB PC100 ECC ram
IBM 7200RPM 13G HDD
VisionTek nVidia GeForce2 MX 400 64MB AGP

OS/support software prior to upgrade:
Red Hat Linux 6.1 - kernel upgraded to 2.2.14-12 w/header files
agpgart.o module compiled and available via insmod only (won't auto load)
XFree86 3.3.5 with all fonts, xfm, all available window managers, GNOME,
gdm,
  gqview, rxvt, xinitrc, XFree86-FBDev, XFree86-Mono, XFree86-SVGA,
  XFree86-VGA16, XFree86-XF86Setup, XFree86-Xnest, XFree86-Xvfb,
  and Xconfigurator installed as RPM packages.  Card configured and
operating
  normally under VGA16 server (save for the cramped desktop).  Set
runlevel in
  /etc/inittab to 3.

Upgrade process (as root):
Downloaded all XFree86-4.1.0 tarballs and install scripts for x86 system
under
  linux-x86-glibc21 folder via ftp.  I did not uninstall the
XFree86-3.3.5 RPMs before
  the upgrade.  Proceeded with install after backing up /etc/X11/* using
`sh Xinstall.sh' and
  insuring that script ran properly.  Install reported successful
upgrade.  Had to run
  xf86config as no other configuration program would run.  Rebooted,
logged back in,
  then ran startx.  Gdm came up as expected, but the normal blue
background for
  GNOME was replaced with cross-hacthed black-and-white.  After logging
into Gdm, I
  could only bring up some kind of safe mode with tvm as the window
manager.  GNOME
  was present and running in the background, as I could pull up gmc to
display files and the
  standard GNOME windows showed.  Apparently, Enlightenment is mainly
knocked out as
  desktop icons will only show after running Enlightement through another
window.  It automatically
  ran before.  XF86config file looks normal, with no obvious xserver
errors.

I had a similar problem upgrading from XFree86-3.3.1 to XFree86-3.3.2 on
RHL 5.2 under
the same circumstances as above (then with a Matrox G200 AGP card).  The
quirky thing is that
if I switch to runlevel 5, the mouse buttons lose function in tvm.  Is
there an RPM version of
XFree86-4.1.0 that I can get, or is the jump from XFree86-3.3.5 to
XFree-4.1.0 on a RHL 6.1
system just too big?  If that's the case, will XFree86-3.3.6 provide me
with the support I need for
my GeForce 2 MX 400 card?  If not, how can I change the way I installed
to correct these issues?
Like uninstalling the X RPMs first, then doing a fresh install of the
XFree86-4.1.0 tarballs?
