You might get a better answer on some FreeBSD-specific forum, e.g. [EMAIL PROTECTED] (I do remember correctly that you're running FreeBSD?). My general advice would be "If it ain't broke, don't fix it". The problems are interlaced dependencies: X1 requires version n of Y, but X2 requires X3 which in turn requires version n-1 of Y. And often when I pkg_delete an old version it takes out some of the files that belong to the new version.
