Actually, I have that "problem" too. Though it is not really much of a problem.
For some reason it seems that loading a new GPX file into an empty JOSM just doesn't show the points right away. But all you have to do is right-click on the gpx file in the list and assign it a new color and the points show up. No problems after that.
