We have been doing a lot of route bus route mapping in our area: http://www.mappa-mercia.org/public-transport-map.shtml
We use route_ref on the bus stop nodes as a semi colon separated list. Here is an example: http://www.openstreetmap.org/browse/node/369543445 Then to show the routes on the map we create a route relation, here is one of the routes running through the same bus stop: http://www.openstreetmap.org/browse/relation/225792 The bus stops that the bus stops at are also added to this relation.
