You might need to adjust the flow timeout values for softflowd. See the "Timeouts" section here: <http://manpages.ubuntu.com/manpages/natty/man8/softflowd.8.html> If I'm reading the source code correctly it looks like the default timeout for TCP flows in softflowd is 3600 seconds, which would correspond with what you're seeing.
