Hello Chris,
If you have lots of flows it may take your server more than 5 minutes to
process your profiles - so it may die when the deadline is reached - and it
will not be able to update all rrds.
You should be able to check this to see if the load on the server is high
and if you get all your profiles listed in the log:

You can measure the time from the last Update profile message to the next
update cycle.
