The idea behind configuration test is to be able to check that nginx will be able to start with the configuration in question, but without actually starting it - to avoid interference with already running nginx, if any. Configuration testing may have side effects, this is expected. Some of these side effects are documented at http://nginx.org/en/docs/switches.html, though certainly there are others. If you think that the documentation is insufficient - consider submitting a patch to improve it.
