What happens if you only use one config file and put all of that in it? Nothing really stands out to me in your config. I run about 600 domain names through one Nginx server with many sub-domains in separate server blocks. I've had issues where a subdomain was not served correctly before. I ended up dumbing down the config to just server blocks with only access logs and a bunch of custom headers to make sure the request was being handled in the block I thought it would be in.
