Dennis, Thanks for your help and insights on this project. I think it's very generous of you to volunteer your knowledge here when you also send all day doing this stuff professionally. I know that when you give advice here, I always pay special attention to what you've said because I know it is "High-grade" stuff from someone who knows. I think the manual's troubleshooting logic let us down this time. But I think that must be fairly rare or they wouldn't take the time to write this stuff out in the first place. But, in the end, your suggestion to simply swap the A & B sides at each step along the way from the pulse generators to the coils was what sorted it out and I'd have been better to have done that in the first place than to have followed the manual on this one.
