I think the plug is to prevent air entering the air box through the tube rather 
than through the air filter.

I went riding with a friend yesterday that is the service manager at
one of the local dealerships - he's been a service manager to close to
20 years.  He pulled the plug off of the air box drain tube.  Some
really nasty brownish liquid came pouring out and is continuing to
drip out - for about 12 hours.  My question is what is why was their a
plug on the tube in the first place?  Do I need it?
