Does it happen when you rev the engine in neutral? How about with the clutch 
pulled in? If it only happens when riding then it has to do with the 
wheels/speedo/chain.

It might be the cam chain. I'm not sure of a way to measure stretch on that 
chain while it is installed - you need to disassemble the engine to remove the 
chain, then measure it.
