What I use for rusty spots is hit them with a wire toothbrush, and some of my "sauce" which is a mixture of kerosene and ATF that I keep in a spray bottle. But WD40 will work just as well, the Sauce is a better degreaser though. Other things to do maintenance wise is go through the electrical system by cleaning all connectors and reassemble with dielectric grease. I'd also make sure the brake fluid is clean and not tea colored. Check the brake pads/shoes, check for loose bolts, check the chain slack/wear, stiffness/looseness in the head bearings, smooth operation of all wheel bearings, lubricate the cables. The list goes on and on, so just basically get a manual like a Haynes or Clymer, Read it from cover to cover, and just go over the bike starting with the regular maintenance items.
