Bernie is on the right track. Your headlight and brake lights have nothing to do with your turn signal relay, so you could leave it out entirely and not affect them.
Check the system main fuse as he has suggested. I think I have a 550 wiring diagram in my 650 Honda book, I'll take a look tonight if nobody chimes in with the wire order.
