I've sold my 650 so I can't check everything you're asking but everything
should be pretty well centered on the bike.  You can check if any parts are
missing by comparing what you have to the service manuals. If you don't

Also, a trick for checking alignment is to get two florescent light tubes
(they're extremely straight). Hold the tube against the side of the back
tire at two points with the loose end going towards the front of the bike.
Measure the gap between the tube and the front wheel. Then do the same
thing on the other side, the gap should be the same, if it's not something
is askew.
