A whole lot. Capture One Pro is a very good bit of RAW conversion software with excellent batch editing capabilities, but it cannot take advantage of in-camera settings beyond White Balance.
Capture NX2 is both an excellent RAW converter which can also take full advantage of Nikon's Picture Control system (up to and including producing custom Picture Controls for use in-camera), it's also a very capable general editor apart from its unfortunate lack of a clone stamp or healing brush. The Noise Reduction and CA removal tools are also excellent and CA removal uses information embedded in the RAW file by the camera if you have one of the few cameras with CA removal (D3, D700, D300, D90) The downside is CaptureNX2's batch editing capabilities pale in comparison to C1 Pro's (C1 is just an abbreviation for Capture One Pro, the proper name of the software). If you need to convert large amounts of RAWs with a canned set of settings and also do general RAW conversions, C1 Pro is an excellent option (arguably the best for batch processing). If you want to take full advantage of Nikon's Picture Controls and/or CA removal features in order to reduce the amount of post required on most images, as well as using the tool capable of getting the absolute most IQ out of a NEF particularly at high ISO's and also taking advantage of extremely powerful non-destructive selective editing capabilities choose CaptureNX. I actually own Capture One 4.5 (the non-Pro version) and CaptureNX (not NX2, haven't upgraded yet). I use NX for 95% of my editing of digital files and a surprisingly large amount of editing of TIFF scans (the non-destructive and selective editing features in NX are far easier to use than PS's Adjustment layers with masks, and equally powerful).
