The problem with flags is that dependencies might change. No idea how cabal2nix handles this. Maybe you have to rerun it with flag info.
The alternative is using hack-nix which creates the dependency information on the fly anyway - but the database might be a little bit outdated. Thus have a look at cabal2nix and hacknix.
