I'm not sure why it's showing as a second half allocation on the first of the month and the opposite in the middle. Please try deleting your preferences (~/Library/Preferences/com.NoThirst.MoneyWell.plist) and then run MoneyWell again. Let me know if that cleans up the issue. The Income Allocation panel has been improved in 1.4 as well so that release may solve your problem also.
